Im doing a science fair project, and I am interested in doing something about Jupiter. I have all the equipment and a great telescope, I have about 4 months to complete it also? I need some idea like the energy jupiter gives away and what effects it has, something very high level

Well I got a 10 inch telescope and i can see atleast 4 moons, and i can take pictures of them also, yes i can see the red spot and then weather bands.

Observing Jupiter's moons are indeed a great project. Particularly, you'd be looking for the Galilean Moons: Io, Europa, Ganymede, and Callisto. They're easily detectable with even a modest telescope, and an easy project would be to observe their motions over a period of time, and try to calculate out their orbital period. If you like math, you can actually use Kepler's 3rd Law to try to estimate Jupiter's mass from measuring the periods and semi-major axes of these Moons. (The semi-major axes, you'd have to look up, or else you could make a good estimate through trigonometry, if you know the greatest angular seperation between a given Moon and Jupiter.)
Also, another nifty experiment you can do is to look for eclipses of these moons. Every once and a while, if you look at the right time, you'll be able to see a shadow from one of the moons on the disk of Jupiter. This could be a side project to the above moon-tracking project, or you could try to even combine the two and try to predict when Jovian eclipses will occur. This has some subtle problems beyond what I've described, but it could be fun.
Then of course you could observe the bands and the great red spot (GRS). By observing the GRS or any other visible feature, as it moves across the disk, you could try to determine the rotation of that feature about Jupiter. While this doesn't give you the length of Jupiter's day (we determine that from magnetic field measurements), you could easily use it to calculate some approximate wind speeds in Jupiter's atmosphere.
If you have the resolution to actually see the bands/stripes rotating differentially, that'd be a great experiment, but I'm doubtful that you'd actually be able to see this accurately enough.
You mention Jupiter giving away energy. This is true. Jupiter actually emits more radiation than what it receives from the Sun --- and that is indeed weird. However, for you to see this, you'd either have to look in the infrared or "listen" in the radio. I don' t believe you could do much with an optical telescope, especially by eye.
For all of these projects, you could do measurements by eye (and draw pictures for every observation), or what would be more scientifically rigorous would be to take pictures. I don't know if you have the set up to do it, but if possible you could attach a camera to the telescope and take nice color images of it. To do this, you'd need a special camera mount, and preferably a nice camera where you can remove the front lenses, and manually select large exposure times. You can do work-arounds for smaller, simpler digital cameras too. Google "astrophotography" if you're curious about this.

What can i see with this, can i see nebulae and galaxies clearly? Is it good for viewing far objects, not just planets and stars?
There is another telescope with a focal length of 1000 and aperture of 114 mm. Does this change a big deal in viewing the night sky compared to the top one or is it pretty much the same? Is it better for viewing nebulae and galaxies?

Amateur astronomers like to use a reflecting telescope with a minimum aperture of 8 inches (20 cm or 200 mm).
Apart from having more light gathering power, they are also much shorter that the scope you are considering.
